Logan has attempted to offer her guidance and support, but he's not particularly good at either of those. In some ways Rakka reminds him of his sister, so hopefully she doesn't betray him. She's been good about trying to help him out and be sensitive towards him, which is appreciated. He taught her how to play piano and he thought maybe she'd be okay.
He was wrong, of course. Dio chose to kill her because he thought the Conductor would do so much worse to her. He might have been right, but it didn't go according to his plan. How could Dio target an innocent girl anyway? Even if everyone had agreed to his plan (they wouldn't), why Rakka? She didn't deserve this. Hopefully she's okay with the ghosts. Ashley is probably looking out for her.
